Молекулярные инструменты на основе составных олигонуклеотидных конструкций (реферат, курсовая, диплом, контрольная)
Актуальность проблемы. Олигонуклеотиды — короткие, синтетические фрагменты нуклеиновых кислот (НК) — в настоящее время широко используют в качестве молекулярных инструментов для изучения различных биохимических процессов, протекающих с участием НК, специфических зондов в системах НК-диагностики, ген-направленных биологически активных препаратов [1−4]. Относительно недавно продемонстрирована возможность использования олигонуклеотидов в качестве строительных блоков при формировании разнообразных наноструктур, обладающих заранее заданными геометрическими характеристиками [5]. Столь обширные области применения обусловлены, в первую очередь, способностью олигонуклеотидов образовывать прочные двухцепочечные комплексы при реализации комплементарного взаимодействия с НК. Современные возможности химии нуклеиновых кислот позволяют синтезировать любые олигонуклеотидные последовательности и производные на их основе, что определяет необходимость разработки фундаментальных основ и принципов выбора структуры синтетических НК-конструкций в строгом соответствии с целями и задачами исследований, сопряженных с их использованием. Данная задача оказывается актуальной еще и потому, что высокоэффективное связывание протяженного олигонук-леотида может оказаться неселективным, поскольку наряду с образованием прочного совершенного комплекса не исключена возможность! формирования частично комплементарных комплексов с мишенями, содержащими нуклеотидные несоответствия [б]. Наиболее остро проблема обеспечения селективности комплексообразования встает для вС-богатых олигонуклеотидных конструкций, когда стабильность ОС-богатых комплексов, содержащих мисматчи, оказывается близка или даже выше стабильности совершенных АТ-богатых комплексов одной и той же длины. Зависимость стабильности НК-комплексов от длины и нуклеотидного состава делает проблематичным использование наборов природных олигонуклеотидов, например, для систем параллельной НК-диагностики, в том числе и с использованием биочиповой технологии [4].
Эффективное использование олигонуклеотидов возможно лишь при наличии алгоритмов, позволяющих проводить направленный выбор их структуры, обеспечивающей формирование НК/НК-комплексов с заранее заданными физико-химическими и/или субстратными свойствами. Это может быть реализовано только при условии создания детализованных модельных описаний структурно-функциональных особенностей тех или иных типов комплексов НК. К настоящему времени наиболее детально описаны свойства комплексов нативных НК в различных буферных условиях [7−10]. Определены-унифицированные термодинамические параметры формирования отдель.
Впадение ных элементов двойной спирали НК, образованных как комплементарными парами оснований, так и для случаев несовершенного спаривания оснований. Такой исчерпывающий набор характеристик дает возможность точного прогнозирования поведения олигонуклеотидных конструкций при образовании простых комплексов олигомер/НК-матрица. Однако изменение типа комплекса или формирование дуплексной структуры, элементы которой непараметризованы с точки зрения энергетических эффектов, в значительной степени сокращают спектр возможных приложений даже хорошо изученных классов олигонуклеотидов. Достаточно часто для изменения свойств олигонуклеотидных конструкций, в том числе гнбридизационных, создают их различные производные или аналоги, содержащие модифицированные компоненты [11−14]. Примером таких структур являются «скованные» НК (1ЛМА) [12], пептвдил-НК (РКА) [13], морфолино-НК [14]. Обладая рядом преимуществ относительно типичных олигонуклеотидов, — зонды на основе модифицированных блоков могут вести себя менее предсказуемо, и, кроме того, такие зонды могут быть лишены целого ряда других свойств, присущих именно нативным фрагментам НК и комплексам с их участием. Так, например, аналоги и целый ряд производных НК утрачивают возможность их превращения в системах, работающих с участием НК-зависимых ферментов [15].
Разработка любых новых типов производных или аналогов НК до уровня, обеспечивающего возможность их широкого применения в молекулярно-биологической и диагностической практике, требует детального описания физико-химических и биохимических свойств вновь создаваемых молекулярных инструментов. Эта задача в каждом конкретном случае является чрезвычайно объемной, но ее решение открывает перспективы использования лишь данного, отдельно взятого типа НК-специфичных конструкций. С другой стороны, разработка нового инструментария на основе нативных НК-фрагментов более перспективна, поскольку может основываться на богатых фундаментальных знаниях о структурной организации, биохимических и физико-химических свойствах отдельных компонентов природных НК. Массив таких данных, накопленных за десятилетия после расшифровки структуры двухцепочечной (дц) ДНК [16], огромен, и рациональное использование этой информации может привести к созданию новых универсальных путей использования нативных олигонуклеотидных блоков в качестве компонентов оригинальных конструкций, сочетающих в себе функциональные характеристики природных НК. Более того, новые данные, полученные при использовании именно конструкций на основе нативных олигомеров или их производных, позволят расширить имеющиеся представления об особенностях молекулярного распознавания с участием НК и структурной организации комплексов с возмущениями, чей характер строго задается.

С этой точки зрения наиболее оптимальными НК-конструкциями являются тандемы олигонуклеотидов или мостиковые олигонуклеотиды, содержащие ненуклеотидные вставки в углеводно-фосфатном остове. Такие наборы отдельных или сшитых вставками нативных олигонуклеотидов формируют с адресной НК-последовательностью комплексы, составленные из немодифицированных блоков и содержащие либо одноцепо-чечный (oif) разрыв, встречающийся в природе, либо ненуклеотидное выпетливание. В этих случаях, изменяя структуру составных олигонуклеотидов, появляется возможность регулировать стабильность формируемых ими дуплексных структур, которые, имея немодифицированные фрагменты, сохраняют способность выступать в качестве субстратов для различных НК-зависимых ферментов [17−19].
Формирование составных комплексов коротких олигонуклеотидов на общей НК-матрице давно привлекает внимание исследователей. Еще в конце 1960;х годов было доказано, что нуклеозиды и короткие олигонуклеотиды способны связываться с поли-пиримидиновыми матрицами за счет реализации кооперативных взаимодействий между азотистыми основаниями в одной цепи [20−21]. Практически сразу это позволило найти важное применение обнаруженного феномена для синтеза фрагментов искусственных генов при ферментативном лигировании специфичных наборов олигонуклеотидов [18].

Независимо принцип взаимной стабилизации олигомеров при их гибридизации на прилегающих сайтах общей НК-мишени был развит и в других лабораториях, например, акад. Мирзабекова А. Д. — в концепции Sequensing by Contiguous Stacking Hybridization [24] или Helene С. — при использовании олигонуклеотидных систем, несущих остатки интеркаляторов в качестве стабилизаторов комплексов производного олигомера с НК-мишенью [25]. Мостиковые олигонуклеотиды, разработанные в ИХБФМ СО РАН, сочетают в себе некоторые преимущества разобщенных наборов коротких олигонуклеотидов, объединяя этот тандем в одномолекулярную структуру, что облегчает контроль за поведением составной конструкции в исследуемой системе. К тому же ненуклеотидные вставки, вводимые в углеводно-фосфатный остов таких олигонуклеотидов, позволяют направлено регулировать свойства мостиковых олигомеров, что дает дополнительные возможности оптимизации структуры молекулярных зондов для решения практических задач. Наряду с тандемными системами и мостиковыми олигонуклеотидами в последнее время наблюдается возрастание интереса к многокомпонентным НК-ассоциатам, например, к конкатемерным комплексам. Данные составные структуры формируются за счет взаимодействия блоков НК с липкими концами и рассматриваются как перспективные объ.
Вчсдччис екты для создания новых диагностических приемов [26], новых систем внутриклеточной доставки сиквенс-специфичных агентов [27, 28], а также сборки генов исходя из наборов синтетических олигонуклеотидов [18, 29]. В литературе представлено достаточно подробное описание феноменологических моделей образования составных НК-дуплексов [30−35], однако комплексной физико-химической характеризации таких молекулярных систем до начала представленного ниже исследования не проводили. Данное обстоятельство в значительной степени ограничивает потенциал практического использования составных олигонуклеотидных систем и сужает сферы их потенциальных применений в ДНК-диагностике и при создании ген-направленных агентов.
Целью-данной* работы, являлось комплексное решение фундаментальной1 проблемы выявления строгой взаимосвязи структуры и физико-химических свойств с функциональной значимостью составных ДНК-комплексов на основе тандемных олигонуклеотидных конструкций, включая конкатемеры, и мостиковых олигонуклеотидов, содержащих ненук-леотидные вставки.
В ходе работы было необходимо решить следующие основные задачи:
1) разработать комплексный подход к исследованию пространственной структуры, физико-химических свойств составных комплексов олигодезоксирибонуклеотидов (кинетических и термодинамических параметров комплексообразования), образованных с участием нативных НК-компонентов и их производных, позволяющий выявлять структурные элементы, влияющие на эффективность формирования таких типов комплексов, как полностью комплементарных, так и содержащих мисматчи;
2) определить набор и величины унифицированных термодинамических параметров, обеспечивающих возможность прогностического расчета температуры плавлениям составных ДНК/ДНК-комплексов и термодинамических параметров (энтальпии ДН°, энтропии ДБ" и свободной энергии АС0 г) их формирования в стандартных условиях (1 М ЫаС1, нейтральный рН), а также характера изменения данных величин при изменении состава буферных растворов;
3) систематически исследовать закономерности превращения составных олигонуклеотидных комплексов в реакциях, катализируемых ДНК-зависимыми ферментами (ДНК-лигазой и ДНК-полимеразой), и разработать на основе выявленных закономерностей алгоритмы выбора структуры молекулярных инструментов для молекулярно-биологического анализа и высокосеяективных зондов, а также новые подходы к созданию систем ДНК-диагностики.

5. ВЫВОДЫ.
1. Впервые установлены основные закономерности влияния нуклеотидного состава и модификаций различной природы в структуре олигонуклеотидов на эффективность образования ими составных олигонуклеотидных комплексов — тандемных, конкатемерных и содержащих мостиковые олигонуклеотиды (МО). Показано, что ненуклеотидные: остатки (стероидные и ароматические) в сайте одноцепочечного разрыва тандемных комплексови ненуклеотидные выпетливания в составе комплексов МО/ДНК вызывают изгиб двойной? спирали ДНК в сайте, модификации-. Для: комплексов" МО/ДНК установлено, что масштаб) изгибной деформации ДНК-спирали и степень ее. дестабилизации" можно • задавать, варьируя? природу, размер и композицию, 1 ненуклеотидных вставок на основе фосфодиэфиров олигоэтиленгликолей и олигометилендиолов. 2. Разработаны методы термодипамического анализасоставных олигонуклеотидных ДНК-комплексов, позволяющие определять энергетические эффекты от формированияотдельных элементов их структуры. Созданы базы данных, содержащие величины температур плавления (Тш) и. термодинамические параметры: образования (энтальпии АН°, энтропии АБ0 и свобод1ЮЙ энергии АО°з7) тандемных комплексов, комплексов МО/ДНК и соответствующих контрольных (Зг/ДНК-структур, • включающие энергетические характеристики как экспериментально определенные, так и представленные влитературе. Определены унифицированные термодинамические характеристики, позволяющие проводить, прогностический расчет термодинамических параметров образования совершенных и несовершенных тандемных комплексов^ содержащих любые типы мисматчей на стыке дуплексных структур, а также совершенных комплексов ДНК с МО: Созданы, алгоритмы прогностического расчета Тй, таких дуплексові для стандартных буферных условий (1 М КаС1, нейтральный рН) и новый способ расчета соответствующих величин для условий с другой ионной силой растворовПоказано, что с использованием разработанных алгоритмов удается с хорошей точностью прогнозировать стабильность составных олигонуклеотидных дг/ДНК-конструкций, средняя ошибка расчета Т, 17 комплексов составных олигонуклеотидов в стандартных условиях не превышает 2 °C.
3. Осуществлено систематическое исследование закономерностей превращения составных олигонуклеотидных комплексов в реакциях, катализируемых ДНК-лигазой фага Т4 и ДНК-полимеразой Ткегтш ациШгсш. Определены основные характеристики строения тандемных комплексов и комплексов МО/ДНК, обеспечивающие сохранность субстратных свойств соответствующих дг/ДНК-структур в реакциях, катализируемых данными ДНК-зависимыми ферментами. Показано, что в диагностических подходах, основанных на ферментативном лигировании и/или минисеквенировании ДНК, эффективность дискриминации мисматчей в несовершенных комплексах с участием составных тандемных и мостиковых олигонуклеотидов выше, чем при использовании немодифицированных протяженных олигонуклеотидов.
4. Доказано, что составные олигонуклеотидные конструкции могут выступать в качестве сайт-специфичных агентов для направленного воздействия на нуклеиновые кислоты в рамках как комплементарно-адресованной модификации, так и РНКаза Н-опосредованного воздействия при* физиологических температурах. Продемонстрирована перспективность использования составных конструкций 1 на' основе модифицированных конкатемерных структур' для" эффективной доставки биологически активных олигонуклеотидов внутрь клеток млекопитающих.
5. Предложены новые варианты, использования составных олигонуклеотидных конструкций для" анализа ДНК. Показано, что тандемы тетрануклеотидов > и их производных образуют составные праймеры для секвенирования ДНК по методу Сэнгера. С использованием тандемов коротких олигонуклеотидов и МО разработаны новые подходы к определению точечных мутаций в ДНК, создан ряд прототипов тест-систем для анализа полиморфных сайтов в ДНК, обуславливающих генотип вирусных инфекций, генетические заболевания, а также вариации генетических маркеров в популяции человека. Проведена оптимизация протоколов использования составных олигонуклеотидных зондов при проведении параллельного гибридизационного анализа ДНК в гомои гетерофазном вариантах. Разработаны новые способы мягкой фрагментации ДНК (кислота-зависимый и урацил-ДНК-гликозилаза-зависимый варианты) для повышения эффективности выявления-специфических последовательностей в её составе с использованием' составных олигонуклеотидных зондов, обладающих пониженными гибридизационными свойствами.
